The British No 1 was briefly hampered by a shoulder problem as he lost the first set, but gradually wore down the exciting Austrian to claim a 3-6 6-4 6-1 win.
An early stretch for a volley drew a pained expression from Murray, who seemed to struggle with his shoulder as Thiem pounced on a lacklustre service game.
Bringing up a break point after a determined rally, the 21-year-old took a 3-1 lead after the Scot sent a backhand wide, prompting another awkward stretch of his shoulder.
Thiem, in the first ATP Tour quarter-final of his career, oozed confidence as he strode around the sun-drenched court and resisted Murray’s attempts to break back.
As he served for the set, Murray tested the youngster’s mettle once more, but could not prevent Thiem from taking a set advantage following a thrilling exchange.
Fresh from this success, the Austrian produced a costly lapse at the start of the second set, dropping his serve with a double fault.
Still Thiem refused to buckle and hauled back a break with a leaping backhand volley, although he would falter again at 5-4, with Murray seizing the decisive break to level the match.
Murray pounced upon these signs of frailty and forced Thiem to stubbornly defend his serve, finally breaking his resistance for a 3-1 lead.
At last, Thiem was ready to wilt in the heat and was broken once more as Murray set-up a semi-final with either Tomas Berdych or Juan Monaco.
